Probably it's xorg related problem. I had the same, but I ain't use MATE.
The probable solution, as described here http://lists.crux.nu/pipermail/crux/2008-November/008688.html is to either set AllowEmptyInput to false in your xorg.conf, or switch to the xf86-input-evdev driver for your keyboard and mouse.
